Isn't this properly fixed in intrepid? AFAIR (I am not using ubuntu right now - since I am not on my PC) rhythmbox has now no icon by default. If you enable the notification area plugin then it minimises. This is in my opinion a very good fix - but maybe I remember one thing for another :)
