I've had the same problem. The gnome-do "preferences" screen was gray. And Gnome-do would even hang on startup.
In gconf-editor at Apps/Gnome-do I found that there was a new formatting for settings and the old settings weren't deleted/copied well. I then deleted the /home/username/.gconf/apps/gnome-do folder, killed all gnome-do instance and started gnome-do again.
