I have a similar problem in that Ubuntu (8.10 up-to-date) sometimes forgets the layout of my external/USB keyboard (UK layout while the laptop's keyboard is Dutch). This happens after say a night of idleness (don't know if this is related to idleness though). As a workaround I can get back the UK layout through adding/removing any odd keyboard layout in System -> Preferences -> Keyboard -> Layouts -> Add -> choose say Afghanistan -> Add.
