This bug is fixed in the 2.6.28 kernel series. I haven't confirmed resolution in Ubuntu, as I'm currently re-exploring Gentoo.
snd-hda-intel has to be built as a module, and the option for "digital beep" must be selected. If built in, the beep will remain absent.
