I have same problem. I noticed this problem with notification-daemon and notify-osd (Screenshot-notify-osd_bad.png and Screenshot-notification_daemon.png). But if I removed and reloaded notify-osd daemon the notifications will assume correct position (Screenshot-notify-osd_good.png). With notification-daemon it is ever in bad position.
