There were some updates today (unrelated it seems) however I switched again to java-6-sun-1.6.0.10 and now I can open the templates through the program. Not very sure what happened exactly to make this issue go away, but it's fixed. Per haps it was an earlier update as I haven't tried fixing this for 2 weeks.
