Im having a similar problem, i cant remember if it happens after reboot since I havent rebooted my work machine for a long long time, but almost every morning or any other longer time of inactivity, i have to change the keyboard layout settings since it doesnt want to switch to option number two anymore (Swedish). The main option is English.
