I can't be 100% positive that this is the case, but on my system at least I 
found that an error dialogue appeared along with the beep and after some 
investigation I found that it was related to Avant Window Navigator. Going 
through the settings in gconf-editor I found the following key: 
/apps/avant-window-navigator/show_dialogue_if_non_composited was checked. 
Unchecking that caused both the system beep and the error dialogue from 
appearing.
This may be a red herring, but may be worth investigating further.
In any case, this can be worked around without having to blacklist pcspkr for 
those who want to keep it for some reason.
