Amir, The new notification system has no bearing on how hotkeys are handled. If you're seeing a hotkey having the wrong effect, please follow the troubleshooting guide at https://wiki.ubuntu.com/Hotkeys/Troubleshooting to determine where in the system the second hotkey is going wrong, and file a new bug on the corresponding package.
