I've re-installed Ubuntu 9.04 and things are fully Ok now. I got not more problems relating folders and files. The whole OS works like a Swiss clock.
Perhaps it is because this time I had wired Internet connection from the beginning (instead installing it without Internet and then enabling wifi, as before). Or perhaps it just was that Ubuntu did not install properly the first time for some reason pertaining the CD or whatever, as it also happens with Windows sometimes. Also it has nothing to do with installing the respective ATI drivers, as this time everything goes Ok, also after installing it.
