Bug is upstream in KDE4. Michael Jansen confirms (http://michael- jansen.biz/blog/mike/2009-05-18/kde-common-problems-ctrlw-shortcut- doesnt-work-app-xyz) that KHotkeys steals CTRL-w input.
Workaround is suggested in System-Settings -> Input Actions. For Kubuntu Karmic, removing the rule under Examples -> Map Ctrl-W to Ctrl-F4 in Konqueror (or similar) resolved the issue for me.
