I reported what looks like a similar or related problem (bug 382117 : https://bugs.launchpad.net/ubuntu/+source/nautilus/+bug/382117). Renaming a file in a Samba share to the name of an existing file replaces the original one without warning. This happens to me in Jaunty, managing Samba shares with Nautilus.
