I think there is a lib doing something wrong, or a driver not working properly. I installed a fresh 9.04 64 bits system on this setup, and I'm affected as well. I can now say that xterm is not affected by this, neither seems to be gedit.
I'm gonna go further in checking libs used, and drivers that could be impacted. My guess is that it is hda_intel related, or that it has to do with some sound lib. It is really hard work to pinpoint that bug... I can say that it has nothing to do with pulseaudio, as without it, it still freezes.
