I have a very similar problem with Ubuntu 9.04 on my Toshiba Satellite A200.
The problem happens sometimes when I use the suspend function - but not all the time. Upon waking everything is going very slowly and hard disk activity is maxing out. If I immediately click shutdown I can shut down semi- gracefully, however if I leave it for a minute or so it gets slower and slower to the point of being non-responsive.
