I had the same thing happen to me when I switched my GNOME preferences
to include "Automatically remember running applications when logging
out." This option had not been a problem for me in 8.10 and before, but
it is now for Tomboy.

With this option set the icon moves from the left side of the panel
(where I keep my shortcuts) to the right side (notification area). It is
clearly not loading in the same way as before I set the "Auto remember"
option, and appears to be loading twice (once in notification and then
the panel instance fails). When the icon appears in the notification
area I can use it as I have before (click and notes are listed). When I
quit that instance, the icon automatically appears back on the left side
of the panel where it should be.
