I installed 'slim' and then things worked as expected so I looked at what it was running and stole that and put in in my .xinitrc like so: /usr/bin/ssh-agent /usr/bin/ck-launch-session /usr/bin/dbus-launch --exit-with-session wmaker stopped slim then logged in with startx, and things worked as expected. In future if I find any other odd behaviour I'll test against using a login manager vs without.
