I can confirm this problem, similar for me (with e.g. Meta-Shift-% for moving active window to fifth virtual desktop): in the "learning" mode of the global shortcut setting for that action it first shows correctly "Meta-Shift" but with pressing the 5/% the Shift disappears and only the wrong never being reachable Meta-% stays there.
Currently in Jaunty with using KDE 4.3 from PPA but already before with "official" KDE 4.2. But for the 4.2 in Jaunty not from the very beginning on as I first observed it later with enlarging my number of virtual desktops from 4 to 5.
