Updates to menu.lst are done according to the AUTOMAGIC KERNELS LIST
-part of the same file -- the option you should be looking for is groot,
if I remember correctly:

You should probably have something like this there:
---
## default grub root device
# groot=(hd0,3)
---

Can you check if this is the case, and do you know if it was correct
before?
