I don't know if this is relevant or not, but I've noticed a similar issue with Jaunty (with all 4 classes of updates enabled). Some recent update appears to have broken the default GNOME theme a bit. The stuff in the upper right corner isn't in the same order anymore and the Trash is no longer in the bottom right it's significantly to the left of the Workspace Switcher. Visual Effects are set to None and haven't been changed recently.
