Well, as I was who started the bug, I would like to give my opinion, although I am just a common user. I really don't care if Synaptic is in the Applications or System menu. What I like is to have its launcher easy to access, and with the Control Center it had turned a bit more difficult.
But it seems that there are more people as me and now Alacarte has the option of seeing the Control Center, the Preferences menu, or both!
