I presume you're looking at Jaunty?

This should be fix released in Karmic.

Look at /etc/update-motd.d/*.

Those are the scripts used to build the MOTD.

Specifically, /etc/update-motd.d/00-header.  You could edit that file
and dpkg-stateoverride it to ensure that your changes don't get
overridden.
