I've just discussed this with Scott, and concluded that it is more important that the icon someone sees in the Ubuntu Software Center matches, whenever possible, the icon they will see when the program is installed. For example, if your current theme specifies an icon that Wine would use if it was installed, the Center should use that icon rather than any app-install-data icon.
