Ok, the problem persists in Ubuntu 9.10, and is even worse. :(

Before I could right click network manager, and untick enable network,
wait a few seconds and re-tick it to get access back to my network. This
no longer works in 9.10 and I have to do a reboot.

I installed wicd and replaced network manager, however again the problem
persists. However at least with wicd I can re-connect without having to
reboot the machine. This now makes me think this is more of a driver
issue maybe with the out of the box wireless driver. If it helps my card
is a RaLink RT2800 802.11n PCI

Do I need to file this bug elsewhere? Any help appreciated as this is
becomming so annoying I am actually now considering getting a Windows 7
license! :(
