Well I've tried to use the gnome-alsamixer with the new Sound Preferences. It 
seems that the sound prefs applet works correctly and controls the selected 
microphone chanel and capture chanel correctly.
I've just tested it further and it seems pulse audio does not detect the 
available input channels correctly.
It shows up three option: which are bound to Aux, Line-In and Microphone. 
Unfortunately this is an 4 years old IBM desktop. It has one audio in at its 
rear for line-in and one in front for front mic (which is not detected by 
pulseaudio) when I plug the mic in line-in I cannot hear anything, but in front 
mic I'm able to get the soundcard with gnome-alsamixer to have my echo through 
the microphone.
Unfortunately with this settings pa audio switches of the capture channel (and 
displays input muted).
