Scott, This explanation makes a lot of sense and I'll buy it.
Now, I think the correct fix would have to be a wrapper for the eagle binary that detects the presence of a mismatched ~/.eagle/bin and offers to delete it upon startup, or to stop Eagle from attempting to load things from the user's home directory.
