This happens to me very often lately with empathy using the yahoo protocol (i think it's telepathy-haze, but I'm not sure), on x86 architecture, so it could be something with the empathy core, and not the protocol implementations... Sometimes I do not receive messages from friends, though both clients are online, but it happened a few times, that I did not receive offline messages neither. It does not seem to be related to the other client, because some missed messages came from yahoo mess, and other from pidgin. I am using Karmic Koala on x86, empathy 2.28.1.1-0ubuntu1, telepathy-haze 0.3.2-1.
