As a quick guess I'd say libwnck isn't getting mouse events during the viewport change animation so never realizes the mouse left the switcher. That's why the tooltip appears and why moving your mouse over the tooltip or the switcher gets rid of it. I'm not sure what it does differently from other apps because they seem to handle this correctly.
