The icon should certainly be at least moved, as the System Tools menu is not used by any other applications in the default install, so only appears because of byobu being there. I would suggest that if the application is to remain exposed, I would move it to the Accessories menu, and/or replace gnome-terminal with it. If it replaces gnome- terminal, the menu item's name should probably better describe what it is, so it should probably at least have the word "terminal" in it.
