I have the exact same problem as described above.
Am using jaunty with what I assume is the latest version of evolution (I just 
ran sudo apt-get update and installed all of the software updates that came up 
on the software updater)
Messages show up in the .evolution/..../inbox file if I open it with a text 
editor but are not visible in the inbox folder of the evolution client.

Now I'm willing to bet that this problem is a lot more wide-spread than being 
reported here, I've been using evolution for a couple of years now and it never 
occurred to me to check if I was "loosing" messages until recently because I 
was expecting some rather important news.  Had I not thought of using my ISP's 
web mail client I would never have noticed that messages were getting to their 
server, then being retrieved/deleted (that's how I set my evolution client) but 
not showing up in my evolution inbox.
Folks, even if I'm wrong and this is not a widespread problem, this is not a 
low importance issue, think of the potential consequences for people, missing 
notices from banks, medical institutions, etc.

As an added note, after futzing around, turning all of my filters on and off, 
and hiding and un-hiding all my inbox messages an well as all my deleted 
messages and changing settings to leave retrieved message in the server, the 
missing messages suddenly appeared in my junk folder, but not highlighted as 
un-read! 
Is it possible for messages to be stored in the .evolution/..../inbox file, yet 
show up in the junk folder?
