I found the problem. It was my fault. I needed to use some extra commands from an earlier install in 9.04 to get cheese to run picking a certain input from a tv tuner card I have and that was in /home/marty/bin/cheese. When I did the clean install of 64 bit karmic, I just copied over my ~bin directory from my old install because there were other scripts in there I needed.
The program execution path looked in ~ before going to /usr/bin and ran my old script, creating the problem. Removing my old script and changing the Application preferences back to "cheese" in the menu editor now has cheese working as expected after a normal install.
