It seems like this only happens with certain themes... After switching my window borders to "New Wave" it seems like it's not happening anymore. It also doesn't happen when using compiz, even with themes that screw up metacity.
The original poster also mentioned that he uses multiple monitors, and so do I. The other posters haven't mentioned whether they do or not but maybe that's also required to see the problem.
