Good idea. Going one step further, maybe there is a way to change the shape of the icon as well so that the difference is more noticeable by more people.
As far as colour goes, off the top of my head I would suggest green for a new message and orange for a new email. That makes email more important than chat...maybe there is a way to incorporate both ideas in the resulting various states in a logical manor.
