I've succesfully tested the first two problems, with clamav-milter and the Bytecode option, and they do get resolved by upgrading to the new package from -proposed.
The third problem (with freshclam), I could not reproduce. Tried installing 1ubuntu2 packages, too, everything seemed fine. Values in /var/cache/debconf/config.dat change to Yes/No according to the selection, did not see anything else.
