I think this is very important issue due the security risk of a unpatched system and I think a big portion of the responsibility leis at the developers of the OS and in this case the Xubuntu team. I'm sorry that I don't have the knowledge of helping you to build a native XFCE application for this purpose. It must not be advanced as update-notifier but some how just give the users a notification to run Synaptic if there is important upgrades available.
