Sorry for posting so much, but I've discovered something new: After launching a fullscreen app and closing it again, the panel and dock are visible. I think the problem is that gnome-panel and docky think I'm in fullscreen. The same tooltips that docky keeps showing even when invisible are also visible when I'm playing a fullscreen game.
