Because this is weird, I'll mention one long-shot possible connection.

About a year ago I had to do something on this system which was odd and
unexplained.  Under Karmic (and further back) when I terminated my
Eclipse instance, it would vanish from the screen, but fail to
completely terminate.  I would end up with these huge stuck Java
processes which I would have to kill manually.  The solution ended up
being to uninstall some Ubuntu package I had never heard of involving
assistive technologies.  Once I got rid of that, my Eclipse instances
would terminate cleanly.  The relationship was so bizarre I didn't know
what to make of it.  Later on I had difficulty with some application
that seemed displeased that this AT package was missing, but it didn't
seem to impact my normal usage, so I kind of forgot about it and never
looked into the cause.

That and the non-standard X I'm currently running are the only two
administrative excursions that come to mind.
