As mentioned, I simply removed the old config directories from virtualbox 3.0.8 (rm -rf /var/lib/dkms/*/3.0.8). Then, upgrading went fine.
But I'm wondering, why the previously installed virtualbox-ose-dkms version 3.1.6 did not complain about these old config files and 3.2.0 does.
