Hi Fiodor thanks for your suggestions. I did the following: - uninstalled fglrx driver (latest distributed with Ubuntu - ATI driver version 10.5 I believe) reverting back to the open source driver - reverted back to unpatched xserver - rebooted into recovery mode - installed the new ATI driver 10.6 - normal boot.
Things worked fine until I started noticing these black parts of my application windows.
