Okay, so, just tried a few things. First, had a CD of Ubuntu 9.10 AMD64 Desktop which I booted from. I mounted two of the partitions, tried repeating the copy. It failed by freezing the system again. So, the bug exists in 9.10 as well. I also downloaded iso for i386 and AMD64 versions of 10.04 desktop (I'd installed via upgrade from 9.10 so I'd never downloaded the iso's). I decided to try with the i386 version first. Lo and behold, it failed...but it didn't freeze the system. Instead, the application (cp) exited with "Killed". I checked kern.log and found a trace. I've attached the kern.log here.
