@Arthur Penn: sorry, unfortunately there is no way around the /boot check. Because deb package do not tell what data goes into what directories it has to do some guessing (heuristics) for the kernel and it has a rather large safety buffer to avoid runing out-of-space in boot (very bad).
@Martin Böhm: we fixed a bug in the free space checking code recently, maybe you hit that bug? If you could send me the files in /var/log/dist- upgrade or open a bug about it against update-manager I will have a look.
