Wow, this bug is very resistent.
First request in 2004, pretty soon after Inkscape startup, still alive in 
version 0.48 (August 2010, 6 years)
It is also interesting what the script "Color Markers to Match Stroke" does 
with such an arrow:
Simply taking a look in the modified SVG-file with a text editor
and comparing it with a file with a standard black arrow head...it is not 
really much.
For me it would be good if the markers would have the same color as the body of 
the arrow by default.
I never used such two-colored arrows. And I think most apps draw arrows in one 
color.
If someone needs this feature (like Cerno) THIS should be a an optional add-on, 
IMHO.
Not that is now a problem for me to get my arrows right,
but promoting inkscape in my workgroup is not that easy
if arrow handling with other apps like Corel Draw is much more intuitive.
This was a knock-out criterion because arrows are one of the most used graphic 
elements
to explain our scientific stuff and inkscape's behavior really slowed down our 
work-flow.
