As it turns out I'm still getting those warnings (both types,
reproducible on two systems).

To reproduce:

1. ) Start a desktop session with the appmenu applet.
2. ) Remove the applet.
3. ) Start Nautilus and click through its menus (throws some critical warnings).
4. ) Restart Nautilus and click through its menus (throws more critical 
warnings plus those Gdk warnings).

Sorry for not realizing the importance of the second step in the first
place.

I did try the attached branch but that didn't help.
