I haven't test Ubuntu Desktop so I don't know, if it's only Unity problem. As I recall on my Ubuntu Destkop I have some problem with Nautilus when my router have hanged, then I have unmanaged copy dialog, but not minimalized. And then other windows of Nautilus works correctly.
It was not the first time, when this strange behaviour occurs, but I cannot tell how to reproduce this bug.
