Same for me, after installing samba and adding a share I noticed that my homedirectory was gone (or at least half of it), but accessible via the command line. After removing samba and login out/in I had the encrypted homedir plus the issue of not being able to really log in due to a lack of permissions on some applications and such (such as nautilus and so on).
