This problem is still affecting me in the release version of 10.10.  
Occasionally, if I'm very careful and do not touch any keys or move the mouse 
at all after launching Thunderbird, I can type in the password box without 
having to click on it first - but even that's not guaranteed.  If I'm unlucky 
the password box does not even appear on top - it comes up behind the open 
Thunderbird window - and since Thunderbird is maximized in the netbook version, 
I need to either alt-tab or use the workspaces button to get to the password 
box.
It's been sufficiently annoying that I've given up on using a master password 
for the time being.
