Julien: New bug fixed... You should be able to close message windows (and hopefully any other "extra" windows) normally now.
As for the special flag, if only it were that simple. The evolution devs are pretty adamant about not adding a "windowless" mode to evolution so there is no such flag. Right now I am capturing the first opened window and hiding it.
