same problem here: It is extremely annoying if i enter something in the Firefox search box. I use empathy with my facebook account (many people friends going on and off):
1. some notification appears 2. move mouse to search box, enter text 3. notification disappears, another notification appears -> its not transparent any more and i don't see what i'm writing. I realize that a new notification should always be seen but this is one of the biggest annoyances (for me) when using ubuntu.
