I didn't have Banshee installed so I did and it (shuffle) works fine in Banshee. I also installed Exaile and it shuffles fine there also. It seems to be limited to Rhythmbox for some reason. Even when clearly check-marked as "shuffle" it instead simply moves to the next track on the same album.
