Is it possible you edited your launcher to add flags (such as --enable-* dev options) when launching Chromium? If so, there would be 2 launchers for Chromium (one in /usr/share/applications and one in ~/.local/share/applications).
I have such a setup and BAMF matches the Chromium application to the /usr/share/applications launcher, which is wrong. In such a case, Unity would most likely show 2 icons.
