Ok, I've found out what I believe caused this. I had followed the tutorial on this website to enable RGBA transparency in GTK+:
http://www.webupd8.org/2010/05/enable-rgba-transparency-in- ubuntu-910.html I undid the changes and voila, no more messed up coloration! I may not have followed the instructions correctly, or RGBA may still be imperfect.
